(I know multisite wordpress is the way to go, but this is not possible at this time.) The IPN Paypal settings are different for each installation. The first works fine, however the second does not work. I've looked for the same feature. In my case, for the incomplete transactions, I just sent a PayPal invoice then updated the entry with the new transaction ID once that invoice is paid.
