I don't know specifically what they change. But contact your host, explain emails sent from PHP to a Google Apps account using the same domain as the Google Apps email aren't being received. I know BlueHost can make the change as they had to do it for our own account. That is entirely up to you. The From Email is who the email will say it is from and the Reply To email overrides the From Email when they hit "Reply". So this is configurable, it's whatever you want to use.
