I created on multipage form where user can register their companies. I configured this form with the User registration plugin so user can logged in the site using the same id. Now I can edit the user information from the back-end but I am not able to understand how the user can modify his details again in the form.

User's cannot edit the form entry they submitted. Those entries are for admin use only.
It sounds like you are making a directory of sorts out of the companies. You could try the 3rd party add-on http://wordpress.org/extend/plugins/gravity-forms-addons/
